Which city have you arrived in?
OR
To which city have you come?
Which city have you come to?
Come to a city? or Come in a city? I think the former one.

I agree that arrive is probably the best option.
Another question:
In which city have you arrived? (the person is still there)
or
In which city did you arrive? (when you came to this country; the person may have moved on)

We need to know what comes before and after. But it sounds to me more like the ‘asker’ says “where are you nowâ€. So ‘in which city have you arrived?’. However, like I said, we need more context.
