I don't think there's anything missing, but it is very hard to understand - there are two possible interpretations:

The following pages are 1) the result of a series of notes collected and set down in the form of a story and 2) a system of practice, which accounts for the style of arrangement.

or

The following pages are the result of a series of notes collected and set down in the form of 1) a story and 2) a system of practice, which accounts for the style of arrangement.

The other possibly confusing thing is the use of the word "that" in the second part to mean "so that". I think pommes_frites got that part right, but the very beginning is certainly incorrect: "the following pages" does not mean "ilerleyen sayfalar" - it means "bundan sonraki sayfalar".

it doesn't have "which accounts for the style of arrangement" part but you're right about "so that",

so, that part may be: "Düzen, okuyucu açısından değerinin azalmaması için, orijinal olarak alındığı şekilde özenle korunmuştur"

I don't think you've understood the first sentence correctly. I think it's as I translated it, and then it should be followed by "Onun için düzenleme şekli böyledir."

You're not a blockhead. This is a really hard one to get any kind of head around!

No, your last suggestion is not possible. I think the problem (in your understanding of this) is the word "which", which does not refer to the noun directly before it (practice), but rather to the entire phrase that comes before it (The following pages are the result of a series of notes collected and set down in the form of a story and a system of practice).
