I'm not a native English speaker, so my feeling is very uncertain, but according to my "sense of English" and to my dictionary, this would be a little better : On the first of October, they *eventually* embarked [or went aboard ship] and made way under sail [although "set sails into the wind" would be more accurate, it seems to be less usual...].

So, what you say is that the word "eventually" should be inserted...
About "set sail"... yes, it's an usual expression.
