Yes, that's the right way and if we add the diacritics it's: "Πάει καλά μαζί σου;".

Though I am not sure it make much sense without some context. Word by word it's: "Is it going all right with you?". This could mean: 1) What's his/her problem with you?, 2)How is his/her relationship with you going? etc.
