I know you were suggested by Lilian's English bridge and she had used there "past perfect tense", but I really don't understand why she used it. It doesn't fit here to me.

Perhaps that line is not very well structured, but that's what it says.
Perhaps it should have been:
Quando/Si una amistad acaba, (es porque) no habÃa comenzado.

My English isn't so good, but I try only to understand why not in this way:
When/If a friendship ends, (it's because) it didn't start. /or haven't started?

Action occurred before a certain fact in the past.
I don't know if in Latin will be different, but IMO, in English is correct.
The requester says she was betrayed by her boyfriend and her best friend, so that event belongs to the past (the end of the friendship).
