I found "too well" in the Cambridge Advanced Learner's Dictionary, so I guess it must be ok.

If we had more context it would be easier to decide. It is not a matter of dictionaries. Expressions and word combinations depend on the context. I know you can find the expression that way, however the use of "too" before an adjective usually has a negative connotation and it is not common in negative sentences.

"I don't feel very well" and "I feel too bad" are the most usual expressions.

"Too well" would fit in a sentence like:

"I'm too well today to get upset because of that"

Well that's my opinion, but I may be wrong.
Let's ask for some help since some expressions become widespread and end up conventionally accepted

"I don't feel too well" is fine. We say that all the time. It means exactly the same thing as "I don't feel very well," but the latter is more formal and not used as often.
