Hi Lilian,
I'm having a weird doubt
Does "the last one" refer to the year which was still on when this wish was spoken (I presume) or does it refer to the previous year?

Your doubt makes sense. Actually the sentence is not accurate. The sentence is being said on the New Year's Eve. I think it should be either:
"I hope next year will be better than
this
(ending) one."
or
"I hope
this
(starting) year will be better than the last one"
