It would sound more natural in English as:
"Judge with your heart, not through/with your eyes."
What would convey the original better?

If judge can be used with 'with', it would be better since I have looked up 'judge', it was only used with 'by'. if it is used,
'judge with your heart, not your eyes' is literally correct and your suggestion gives same meaning to original text.
